I think you might have a couple different things, here is what I recommend. BTW I have been a runner for over 6 years and have completed 3 marathons and dozens of 5Ks and 10Ks. I am currently training for my first trail marathon.

Find a better running store the guy fitting your foot should know way more about your feet than you do. Have they done a running gait analysis or anything? If not and they claim to be a running store, go elsewhere. The sore knees sounds to me like inadequate shoe cushioning, especially if you a hard striker (landing your foot on the pavement).

Are you warming up? Do a light jog, 10 15 minutes, to warm up before you start your workout routine, then 10 15 light jog to cool down. You don always have to be super strict about this but as a new runner, try to do this routinely and see if it helps.

Remember to stretch after the run. This will help with the sore quads in general, stretching is important to reduce your chances of injury.

Hydration are you drinking enough? You can reduce sore quads (leg muscles in general) if you maintain good hydration before and after a workout.

Try and find a track if you currently running on concrete or grass, if available. Grass and the material they use on tracks are easier on joints than your typical concrete/paved roads.

Take it slow as you said, you new to cardio and running and it sounds like you may be jumping in without allowing your body and joints, to get used to the new activity.

The blackened toe is pretty normal for runners you outgrow it after a while when your feet get used to the pounding that you putting on them. It does, however, sound like you having the same problem as I was when I started running, and likely for the same reason leading with your feet. Landing with your feet out in front of you will cause your knees to hyperextend and most of the impact to be absorbed by your heels and knees. Landing with your feet beneath you will allow the impact to be absorbed by your calves and the arches of your feet. This one change was all that was required for me to be able to run pain free.
